Actually, they are. According to the lore, they are neutral. Unfortunately, the Covenant bastards force those bio-mechanical beings onto their side. They're only meant to repair. Not fight.

There is even a part of Halo 3 ODST where you actually get help from an Engineer.

That one challenge to kill the majority of engineers was the test of how heartless you would become for more points to your milestone

Actually I'm pretty sure after the events of ODST, the Huragok join the UNSC with the help of Vergil. I don't remember if that happens but I swear I remember seeing it mentioned somewhere.
