If I remember correctly, Palkia changed from female to male to fuck Silver, so either Giratina turned into a female, or all legendaries can change their sex at will

The latter would actually make sense with the legendary pokemon that are defined genderless in the games.

Yeah that seems right I mean only a few legendaries have set genders like latias and latios

If I'm reading this correctly, Giratina fathered both Shadow Lugia and Ho-Oh, AND mated with both of them.

Possibly a previous incarnation of ho-oh and it changes gender or has a chance of doing so every time it dies and is Reborn and he just managed to fuck them at a time that they were female?
