I theorize it's because she had been "de-throned". When she regained her station as princess of the nighttime, she was given back her powers and "regal" appearance. I would now like to see Celestia live for a day as a non-superpowered, regular pony. She'd prolly have the pink mane everyone keeps showing her younger self with.

Another theory behind this is that Luna in season 1 was exactly as she had been when she was possessed by Nightmare Moon. Thus, her appearance in season 2 is just her body catching up to her actual age.
