They aren't identical in usage. The wiki just needs fixing.
what has science done is more for when it seems science related or caused by freakish experiments, etc.
where_is_your_god_now is more for stuff which doesn't have any obvious connection to science specifically, but there still this "oh no/we're doomed/ what has someone done/ this shouldn't be possible or be allowed to happen/ something has gone terribly wrong" connotations.
The reaction can be similar, but the content and purpose is somewhat different. There are times when one would fit and not the other, etc.

Makes sense to me. These particular tag names aren't quite as... intuitive as most, though.

Yeah... that doesn't really describe usage... at all really. It's as if you were to describe abstract art as "when it doesn't really look at anything and usually has lots of pretty colors", true in some cases but ultimately missing the point. Which brings me to my own point... that they are more of an artistic/psychological theme than anything you could define objectively. While we could technically rename them, I think it would probably ruin the culture that surrounds them and I'm against doing so without a lot of deep careful discussion.
Anyways, let's see here... We have what_has_science_done, where_is_your_god_now, what, why, and a few misc tags (which are mostly just offshoots of the other ones) such as what_has_nature_done and what_has_art_done. Nightmare_fuel may also fall into this category, but it is a lot easier to define objectively.
All of these tags have the following in common:
1. This post is unusual.
2. This post deserves recognition for being unusual.
3. This post is the best/worst of the unusual.
A lot of these will tend to apply as well:
4. I don't even know what I'm looking at.
5. Whoever came up with this is either talented, psychotic, or both.
6. I can't even begin to describe this using tags.
7. This is the best shot I've got at warning others about this post.
8. I am unlikely to find this outside of the internet.
There are a few issues with these tags. For one they are all kind of mixed into each other and probably need some sort of cleaning.
Note that most of the posts have (or could have) more than one of these tags.

There's also what_has_magic_done.
Would be great if those could be pruned down a bit. Where_is_your_god_now in particular seems to overlap a lot, and I'm not sure if there's anything unique about it that's not fully covered by tags such as nightmare_fuel or what.
As for the what and why tag: the main difference seems to be that what is for "what the fuck is this?" and why is for "why does this exist?". So those are pretty easy to tag.

As far as I can tell, the only unique posts in where_is_your_god_now actually have to do with religion in some way. where_is_your_god_now -why -what -what_has_science_done -nightmare_fuel pulls up basically those and a handful of other posts that probably belong better with another tag, or nothing. It's even more notable that where_is_your_god_now what pulls up 230 posts and where_is_your_god_now nightmare_fuel what pulls up 100 posts (out of 335).

Alright, sorry it took so long but working out the nuances was a bit trickier than I thought. I've rewritten the wikis for where_is_your_god_now and what_has_science_done, as well as writing up a small one for why since it didn't have one. It should all be a lot clearer now what should be used for what.
How does it look?

A tag focused on extremely bizarre mutants and creations (emphasis is on creations). The character design is implied to be highly impractical or otherwise unlikely to exist outside of a genetic mutation caused by science itself.
Note that despite the connotations, most hyper should not fall under this tag.

As in "Why would god let this happen?"; Often used for things that are highly undesirable, unsettling, and possibly including at least some cruel supernatural influence.
