The Mystery Dungeons are basically an isekai game, where the main character was originally a human, but got transported to a world that is seemingly inhabited exclusively by pokemon (we never see any humans in the world). In addition to taking the form of a pokemon, they also suffer amnesia of how or why they became a pokemon. All they can remember is their name, and the fact they used to be human.
After stopping the great evil and saving the world, the MC is 'allowed' to return to their human world. Which results in them disappearing and leaving their partner alone. Except for the end of Super Mystery Dungeon, where it's your partner who ends up vanishing, while the MC is allowed to stick around.
Thankfully, they don't disappear forever. Each game has a post credits scene where you choose to remain in the world of Pokemon and are allowed to return to your partner.

MemberThis has made me wonder, How is there not been a Mystery Dungeon game that has your partner being your character's 'starter Pokémon' that had came along with your character to the Mystery Dungeon universe.
It would surely result in interesting conversations and interactions.

MemberConsidering a scene in Gates To Infinity there was more than one human turned into a pokemon which is why many orbs of light was flying up into the sky since they became a casualty in munna's plans so this possibility of two pokemon meeting and being human once is pretty solid and considering the recruitment of pokemon in PK Super are characters from previous games. But I will say I rather for go the that and have the random recruitment the previous games had and the bringing back of the gummy system and unique items which made replaying old dungeons viable to grind or recruit lost members but the loopet system really did impress me, sucks they removed genders tho

A small correction, The amnesia thing? its explained (at least in rescue and super) that the human chose to have their memories sealed for some weird reason, they didn't lose their memory upon entering the pokemon world...
In gates, it was never implied that the human had lost their memory.
