Implicating anaglyph -> stereogram.

I think the separation of the two tags exists because an anaglyph image needs 3D glasses to obtain the 3D effect due to the separation of the colors that cause a 3D effect. Stereograms don't need glasses, the 3D is achieved by crossing one's eyes or rapidly moving one's eyes (or going old fashioned and getting one of those stereoscopes xD)

I think all 3D images are stereograms by definition, cross-eye stereograms and anaglyphs are both a type of stereogram.

True, anaglyph is defined as a type of Stereogram.
I personally like the separation, just because if I want an anaglyph image, I would search 'anaglyph' and if I wanted a stereoscopic image, I would search 'stereogram'.
Yet, since they are technically the same thing, it would make sense if they deleted the 'anaglyph' tag.
(Plus, I think people have been tagging anaglyph images under stereograms anyway)

I think they're produced in sufficiently different ways to prevent anaglyph from implicating stereogram.

I'm really not sure about any of these, I have very little knowledge on the subject

As previously stated by Wolframite, an anaglyph is a type of stereogram.

But on the other hand, in popular culture the term stereogram generally refers to Magic Eye books and other such products.
Whenever an average user searches for stereogram, they're probably trying to find images that don't require glasses. So I'm not sure about this implication, no matter what the wiki says...

Current 'stereogram' tag should imply 'Stereogram_(Magic_Eye)' or some such terminology to indicate the specific form of stereogram it is and they should then both imply 'Stereogram' in general, is my feelings on the matter.
