If you have layers stacked in a certain way, but you need to move them, you may pin the layers together and they will move as a group. This will keep your layers set exactly as they looked before pinning so you need not concern yourself with rearranging them and moving them separately.
Clipping is also useful, as stated. If you would like to lessen the layer load, you may merge layers down to the layer below it. If you are concerned about organizing pictures using many layers, consider using groups/folders.

I don't know much about SAI, but it's helpful if you group them into "folders". For example, a project I would be working on might look something like this:
And when I'm done with each part or want to work on a different area, I collapse it like so:
It keeps things organized while still allowing for minor edits. For instance you can move a whole eye at once, resize it, change color, etc. while keeping them all on different layers.
Then again, it all depends on your workflow and what you are trying to draw.

use as many layers as you need. name them properly and use layer sets. some damn good artists needs hundreds of layers so clearly less layers =/= better.

+1. Layer groups actually allow you to do things that are not possible with ungrouped layers, mainly relating to isolating an effect so it affects some layers and not others. It composites differently than a single flat stack of layers.
