There have been several times where I, and I'm sure others, have uploaded WebM files that have ended up corrupted. In my case, the file works fine otherwise and It's not much larger than 10MB. Is there a way for me to make sure the upload will work beforehand?

Just curious and trying to rule out CDN failure here : You've checked the md5 of the original, and then downloaded the uploaded file and the md5 of that download differs from the original (or from the one the filename states)?

The checksum is completely different.

I don't know why some end up corrupted in transit, but be sure to check them in Firefox before upload. From what I understand, Firefox is a bit more strict about the webm standard and sometimes they will load fine elsewhere (e.g., Chrome) but stop suddenly or not work in Firefox.
